'[PIC]: Should this be happening with my ports?'

On the 16c65b problem I mentioned, I've tried merely changing the port
assignments between B C and D, which all together make up my two 12 input
channels, two of the 3 being read in full as 8 bits, and the third port
being split as 4 bits for channel 1 and 4 bits for channel 2.
All 3 of those ports are set as inputs, so shouldn't the assumption hold
that if I simply reassign them within a program, the result should be the
same? ie swapping portB and portC in the program shouldn't matter because
they're both input ports, so as long as I treat them as swapped in hardware
as well, all should work out fine.
But that's not the case. I tried several combinations of swapping B C and
D, and every combination behaved differently, with no combination being
proper at all.
What could be wrong here?
